It could depend on where you buy your flour and how it was ground. If you are buying supermarket stuff or bakery products it would most likily be safe. I always blame the needles! If in doubt replace them first. I also use A4 paper to practise stitching, difference colour threads also help if you are fixing problems. I am not a huge expert, but by your description, you could have poor nutrients in your soil. Seeds love a bland and sterile soil with poor nutrition to germinate, which could explain you good success starting off.
